Get the fuel pump and air flow meter checked. Either of two could be an issue and thats why its hesitating the car at specified speed.

You can drive safely as far as you are not hitting any rough road where loose gravel or stone can hit the under body. On highway or normal roads no problems. Secondly if cover is partially broken and hanging, then better remove it completely or else it might fall while driving and cause hazard to other driver behind you and scare them and you wont even notice that.

Its a shift lock noise that appears when car is in Park and you have to press or touch brake pedal to release that lock: Its a safety feature.
This noise DEFINITELY should not come while driving, as that lock is already disengage and thats why you are driving. You should immediately show this flaw to dealer, as it might create some road side break down issue. They might make it look very small due to their work load or for time to honour the warranty, but its related with Gear box so leave no doubt for tommorow when you dont have warranty. Get it fix sooner than later.

Rotation of tires must be done every 5k kms- half rotate and 10k - full cross rotate.
Half rotate means: both front will be in rear and both rear will go in front in same order.
Full cross rotate means: both front will be in rear (in same order) and both rear will go in front but in criss cross order (left to right and right to left).
