Fuel filter and pump was good bet, now change the spark plugs and check if ignition coil is fine.

If rotor thickness is more than 6mm, dont bother. Dont change and dont get rust removal as after driving for a while it will be fine. Lets say after 100km in traffic i mean, not highway. lol. You need braking to clean the pad and rotor.

If you hear such noise from crankcase side then its engine bearing noise.
